Consider also, once you get things working OK is to Clone the OS drive to another, and keep that as a backup, in case things sour. I would trash the whole disk, reformat, install OSX and Logic again. If none of these solutions work, I would trash Logic itself, and re-install. I never found out exactly why it was happening.
